So you backed up your home directory and then restored it post-fresh-install?  If so, then that means you have all of your user configs hanging around just like you would from an upgrade.  Assuming it isn't too painful to redo your personal configs, I'd recommend you log out of the graphical environment, switch to a text-console, login, and move your .gnome* (and any related files/dirs) out of the way.  Logout.  Switch back to the GUI, login... and see if that helps.

I doubt it is related to the nVidia driver but I could be wrong.  So, how well does the Nouveau(sp?) driver work for you?  Any chance you could live without the proprietary driver?
